When feeding newly hatched nymphs which are separated, how many fruit flies per day is safe to put into their 3oz cup

However many it takes to keep them plump. If you put in too many just skip a feeding.

The flies wont bother them, I know not to keep crickets in with them, learned that the hard way.

I wouldn't leave flies in with them if you know they are getting ready to molt. Other then that you'll be fine.

How long after they hatch can you feed them ?

I give it a day or 2 before introducing ff. Be sure to mist.
